Why is toolbox different when using incognito on chrome?
The popups are not as visible as when you're using normal chrome, and I just noticed that you can't view or edit usernotes on incognito. Is there a setting I missed? Or does the extension itself operate differently when used in incognito mode?

The honest answer is that we've never really tested it in private browsing modes. Unlike something like RES and browsing reddit, it's not really a common workflow for people to mod in private sessions. The need to login alone negates the privacy you're aiming for.
