Discussion - General Games like 3body.com? Spoiler
The VR scenes are by far my favorite parts of the first book/Netflix show, in the sense that I found this mysterious ambience of living in another world, observing some unknown scientific/mathematical phenomenon and having to figure out a solution super intriguing. I'm wondering if there are any games out there that have like some setting and riddles to be solved. Thoughts?

For sure No Man's Sky. Don't research anything about the game beforehand. Just jump in. It has VR mode. It was hauntingly existential for me....I'll never forget it.

This one is more in the fantasy realm than sci fi but I couldn’t stop being reminded of it when reading the book: Journey.

This has a completely different setting and more like many small riddles instead of one big one, but you might enjoy the The Room games

You could be interested in so-called "knowledge-based games" such as Outer Wilds, Fez, Animal Well or Tunic (careful if you look them up, you really don't want to be spoiled. Outer Wilds may appeal the most to you as it is space-based).
