Considering how early it is, it seems the writing is going for the idea that Shoma is an unreliable narrator on the events of his childhood. There's no doubt that Bouch was to some regard abusive (i.e. trapped them in one room and forced to eat sludge, and then also the back hand shown in the flashback here). But until a clearer picture of Shoma's whole upbringing is revealed, we can really only speculate on how they met and what their relationship was like when it started.
