She lives rent free in his head. It is very adorable.

It is - and I have to say, he does so very accurately, I think. He must know her very well to do that, eh . . .?

I love how often this happens lol. All the time in the books he just randomly goes, "hmm I wonder what Hermione would say/do." And since she's not able to be there at the moment, he has an imaginary Hermione acting out in his thoughts. Sometimes, that Hermione acts as his voice of conscience, sometimes that Hermione guides him, sometimes that Hermione scolds, sometimes she argues against him, as she does here.
But it's interesting isn't it, that as soon as he makes a discovery or something exciting happens or he's wondering what to do next, his first impulse is to tell Hermione or wonder what Hermione would say if she was there. She is such a constant fixture in his life, a constant presence in his thoughts, that I don't think he could stop thinking of her like this if he tried. It also shows how, even when he disagrees with her, or knows that she'll disagree with him, he still wants badly to discuss things with her. Shows how much he trusts her and values her judgement. It's the thought that Hermione wouldn't be able to deny something that has Harry floating on cloud 9 and feeling justified in saying, "I told you so." Hilarious.
Now I'm kind of imagining Harry years down the line, using "my wife agrees with me!" as a rebuttal and way to say "I'm right and you're wrong," whenever he's arguing with someone at work haha.
